Another Linux distribution tailored to audio production is 64Studio, which gets very good reviews. It was based on debian, but newer version are based on Ubuntu. Also, so far as I know, auto start of JACK is in fact not really a distribution specific phenomenon - many  jack aware applications now have the option to autostart JACK if its not started.

With regard to your sound card not being recognized, it would pay to visit the Alsa website and check for driver compatability. The last time I checked a few of the higher end EMU cards are not actually supported by Alsa. Alsa is the driver layer that JACK uses to communicate with the hardware, so your issues will lie there. Just search for "Alsa matrix" and you should be able to find specific information about the level of support for your card.

Musix, on the other hand, provides everything "out of the box". You click on Rosegarden and start up scripts take care of JACK and all that other stuff. Something that had to be done a long time ago - user friendliness.

It did work for me in the Virtual machine, but it failed to recognize my E-Mu soundcard though and I do not know the solution for that problem now.
