In theory the latter would sound better since it only shuffles around the zeros and ones once. But this isn't true if you apply digital processing to a recording. Then the final mix will sound better if recorded at the higher resolution and the processing was carried out at that higher resolution before taking it down to 44-16 as the last step, compared to recording at the lower resolution and do the same processing at that lower resolution.
