You can set your prefered MIDI port on any object while in the layout window. Transposing can be done in two ways: set it up in the window where you do layering, note range spec's etc ( sorry, only iphone at hand here now) or open a MIDI plugin on the (instrument) channelstrip and load it with a "transpose" patch (new in current MS version)

That is such an annoyance and the reason I don't use Mainstage more often. If anyone knows the way to fix this, I'd love to know.  The manual doesn't offer any help from I could see.
