If you mean audio input you may set that in the "Configuration/Track
Setup" window. You may set the same hardware input for all tracks or
you may route audio from different inputs to certain tracks.

This is also possible. Either set Mobius to not monitor output and
open it on a bus, to which you send signal from each patch's channel
strip by the bus send knob, or set Mobius to monitor output and open
it on the final stereo output of Mainstage.

In order to have all tempo dependent Mainstage effects run musically
related to the loops you make. Simply have Mobius send out MIDI Clock
through OS X IAC Bus (select it in Mobius MIDI Device Selection
window) and tic the box named "Get temp from audio input" in Mainstage
(at concert level, click concert name at top of patch list).
